Currently on lots of wikis admins have forgotten to merge intermap.txt file with maybe their changes
May be we should tell that or have a migration script.

moin migration data cares for the data (pages, attachments, users) conversion to newer moin version.
It does not care for your wiki configuration or intermap files.
We should kill the file in moin2 or find a way how it can be easily upgraded. Currently lots of wikis do point to moinmoin.wikiwikiweb.de Yes it is a failure of the wiki admin not to merge or copy the new file. Unfortunately all links to us are broken if the wrong mapping is on the wiki.
If all links to us are broken and the wiki admin does not care, either no user of that wiki is using those links and telling the admin that they are broken or wiki admin is not doing his task. But you won't solve the non-caring wiki admin problem with a new tool.
