All user quicklinks appear on one line separated by comma, instead one page name per line.

This is expected after patch-332, which changed the format of list in user file. The old format used ',' as separator, the new use '\t' which is not allowed on page names.
Simply fix manually your page list. Note that you can use now [name_with_spaces label] format that was broken before.
After ThomasWaldmann will run migration script no 9, everything should be fine in this wiki.
